In the mean time you can cut and pull that carpet section and place out in the sun, let it deordorize outside. The padding is a lost cause, can't be fixed or cleaned. Yes, if the cat stink or your chemicals got to the floor below, it has to be sealed. Not great if it is hardwood, in which case you have to replace the wood planks. If just plywood, sealing it should do it. Replace the pad and put the carpet back down with double sided tape....just get it turned the right way so it doesn't show.
